The blaze near the West Sussex airport was put out by 07:00 BST when fire fighters arrived but services run by four operators have been affected. National Rail Enquiries said disruption would last until the end of service.
The company said Southern, Gatwick Express, Thameslink and Great Western Railway trains were all affected. Trains running through the airport are being delayed by up to an hour and there is a reduced service on Gatwick Express.
The section of track on the London to Brighton mainline was closed after the fire but two of the four lines reopened later.
The two other lines will remain closed for the rest of Tuesday.
Gatwick has issued an alert to passengers about delays on train services in and out of the airport.
People have been asked to allow extra time for their train journeys and to check with their operator for further information.
Network Rail said the fire was caused by a problem with the power supply, leading to “significant disruption”.
The fire melted electrical cables and the conductor rail which provides power to the trains.
